Moveable Type upgrade

Just upgraded to Movable Type 3.121, the upgrade went fairly smoothly except that I uploaded some of the Perl modules as binaries which caused some rather cryptic error messages ... If I recall right, the same happened to me when I originally installed MT a few month ago. How can the same mistake happen twice?
